This research focuses on developing a fast and reliable tool for analyzing large-scale data from single-cell and spatial transcriptomics samples. The main tasks include: Implementation of an AI-based cell segregation algorithm using convolutional neural networks (CNNs) to enable precise localization of cells and organelles in biomedical images. The model is designed to function efficiently on both GPUs and CPUs, with a robust training, labeling, and validation process. Development of a parallel computing ecosystem, incorporating the Nextflow platform to facilitate high-performance computing, automate large-scale data analysis pipelines, and ensure reproducibility and efficiency. Creation of scientific computing containers using Docker and Singularity, enabling complex analyses to be portable and reproducible across different computational environments. Validation of results through comparison with publicly available datasets. Optimization of computational code and containers for seamless execution on both GPUs and CPUs. Dissemination of findings through publications, conferences, outreach events, and webinars on tool usage, along with the transfer of knowledge through patent development. This work contributes to advancing computational methods for biomedical image analysis and enhances the reproducibility and accessibility of large-scale transcriptomics research.
